I went through the same. I had my FIRST (of many haha) migraciones appt at the end of Feb, just before my 90 days was up. I didnt have the right documents, and didn't go back until the end of May. In May, even though I was long overstayed, I still got my precaria (you have to pay $600 but that is a fee for the precaria and has nothing to do with overstaying), and once you have the precaria, your tourist visa is null and void (they will also give you a document that says that your immigration status has been normalized along with your precaria). I actually left the country about a month later and brought my precaria along and did not have to pay the fee, even though I had long overstayed before getting the precaria. Once you return for your second appointment with domicilio (assuming you have everything else), you'll get the precaria which is good for a few months until they can review your info and give you the residency.
