I think the immigration counter has moved to the right hand side (by the Citibank ATMs where arrivals exit after aduana). The banco nacion is on the left of that and towards the back I think. I'm pretty sure the process hasn't changed - you have to go to immigration, get the form, then take it to banco nacion (they ONLY accept cash) and once you pay, take the form/receipt back to migraciones and they'll stamp your passport. After you do that, you can check-in.
