Museo Historico Nacional (Parque Lezama facing Defensa)
Museo de Arte Moderno (Av San Juan 350)
Museo Penitenciario (Humberto Primo 378 -- an old convent later turned into a women's prison)
Zanjon de Granados (Defensa 755 -- awesome architectural site underneath the modern-day San Telmo)
Museo del Titere (Piedras 905 -- a puppet museum, but still)
Museo del Traje (Chile 832 -- basically a fashion museum)

Concerning safety, I lived there for six months and never had problems. It does get a little shady west of Chacabuco, but nothing to be terrified about if you watch yourself.
 
We want to thank everyone who has given advice. It looks like San Telmo will be the area we will stay and we will be renting an apartment. We have found Piedras III Apartments near Piedras and Av Indepencia, apart from being a little more expensive that we had originally planned the building and location seems to be what we were looking for. Further advice still appreciated ...John and Lisa
Should have said we were a mid 40s couple living in an urban environment so hopefully our street smarts will not have us do too many foolish things.
